Meh, I don't think so. Then all you'd have to do was take someone below 5k, and they'd be at a major disadvantage, or be set back 3 + runs for regular heros, who knows how long with the guys who appear at certain times... Almost like killing them, only easier to do...
As far as how these heros are aquired, perhaps it could work the way Civ IV great people work. *Realizes nobody but Nohc knows what he's taking about.* What happens is that certain buildings, etc. in Civ give you "Great People points". When each city reaches a certain threshold, a "Great Person" appears.
Perhaps we could set it up so that buildings give you hero points (Mostly Barracks, and you'll get a production/attack oriented hero, mostly farms and you'll get an agriculture oriented hero, etc.) When they reach that threshhold, you get a hero. However, we can even spice heros up a bit...
Say you get Grumm - You can either have him give you a 100% Boost to food production for the next run or two, or have him give you a 25% Boost lasting for weeks or months. The long term boost will be generally better, but 100% for a run or two will be attractive as well, especially if you're trying to go emp or something.
Etc. etc.
Another idea would be to really follow the Civ model, and tie this all in to cities. But that gets complicated, and really starts deviating from the old fashioned promi code... So, maybe not a good idea.

Even if you wanted to completely keep the old heroes, I think I mentioned something about them randomly appearing. If that were so, conditions could be set, say, you must have 50k farms for Grumm to appear. Or, you must have defended 300 times successfully for Cregga to appear. Something like that. Setting the appearance ratio low, like .01% per turn, means that you won't see them often, but their effects could be huge.

Civ specific Heros would be good, though I wouldn't mind the original nine coming back, as well.

The only objection I can think of is setting a baseline rate of appearance (ROA) for the hero's, and then conditions. But that could be done if the todo topic.

No objections here, sounds like a good idea to me, but one thought.. are they still gonna take up turns, kill your troops and food and other stuff? Cause that could really mess up a run if a hero appeared right in the middle of it at you weren't expecting, or if the threshold was reached and the hero appeared, and you weren't online.

Since they'd be temporary or permanent but minor - by themselves - no, I don't think so. They'd just appear, and you'd get a little news thing at the top of the screen (like the "you are under attack from X" one) that says "[Heroname] has appeared in your camp!"
There would then be a heroes menu. You could choose from three options - the hero gives a significant, but short lived bonus - the hero gives relatively small, but permanent bonus - or the hero waits, allowing him to be used later.

Also, we should set a limit on how long you can wait to use him. Like, there is no reason why you should save them for 2 weeks.

Not necessarily. Just like in Civ, there might be advantages to having them around later, as far as the one - time benefits are concerned. You might wait activate several at one time for a "golden age" type thing, or keep one as a reserve, should you get in trouble and need a boost.
Also, it'd be nice to make them numerous and varied enough that each strat could aquire more then one. A Farmer might have a normal food hero (obviously), but also one that would provide some safety for food piled up on an account, or an attack/def bonus... an indy would have strait barracks hero, but also one that lowers upkeep, etc.
